They should not get hot at all with only 3A: 3A x 3A x 0.044Ohm = 0.4W, and this only if the MOSFET is always turned-on, which isn't the case, of course, in a stepper controller application. I think, it's better to have the MOSFETs controlled by 5V-CMOS levels. Think about manufacturing tolerances...
