So how is that magic feature implemented?

A chip that autodetects the reset level is likely to give the user no end of troubles.

And a chip that requires the reset level to be controlled by a fuse must have a way for the programmer to get access to set the value of that fuse.

A kit like STK500 will not know that there are any magic with the connected processor.
