Layout will begin when the schematic is complete. Here is a reference design for you to look at:

It is a Xilinx designed board utilizing the same package part. They use around 250 decoupling caps while I have about 300. Be warned that the part we are using (XC4VLX160) is one of the largest FPGAs on the market with about 12 million gates (67,584 slices).
