I would isolate the LED/transistor from the micro, and test the circuit with a SPDT switch, or even a piece of wire. Make sure the LED operates the way you want it to.

Also, please post the code you are using. There may be some initialization problem. And, as has been stated before, please post a schematic of your circuit.
