This way the design becomes simpler. I was just wondering, if it was better to do that. Will that reduce the risk of EMI? And does it have any other benefits or disadvantages?.
the benefit you answered yourself, I know of no disadvantages.

RE EMI: an uC does not generate much EMI if it is not connected to anything :) but since you probably want to connect it to something the traces will radiate, which they will regardless of whether they come from a uC or somthing else. the EMI issues discussed in the hypothetical switching power supply example are due to the huge currents. Basically, with a 4 layer board (solid ground plane and SMT (low) components, the board itself should not be much of a problem with proper layout (no 'curvaceous' traces etc)
