My configuration is basically the same as yours. I've been using Ultiboard w/its associated Ulticap schematic tool. I don't use the schematic libraries that came with the program. My schematic library only has parts I prefer and the symbols have a "VENDOR" and "VENDOR_PN" attribute so BOMs are easy. If it's in my library, I probably have it sitting on a shelf in a bug box. Yes, I have a resistor library full of different-valued resistors, each with different Panasonic part numbers. Like i said, it makes BOMs super easy.
