It is far more likely that this is due to problems in your analogue input circuitry than any inherent "inaccuracy" in the AVR.

Therefore, simply replacing the AVR with a different microcontroller is highly unlikely to help!

What you really need to be doing, probably, is looking at your analogue input circuitry and ensuring that its gain is accurate & stable to better than 10 bits; noise is below 10 bits, etc, etc...
