Reading the RTC too frequently may prevent it from keeping correct time. Or alternatively, why don't you use the SQW OUTPUT FREQUENCY as the interrupt to the uC & after (say) 0.5 sec it reads the RTC.

If everything fails try this:
Separate the power supply of the RTC & let it be run forever on the car battery, while the on/off switch controls the power to the rest of the circuit including LCD & backlight etc. The Active Supply Current for DS1307 is only 1.5mA, car battery wont mind... this way the RTC will be less subjected to on/off but that should be enough for Govt work ;)
