Whenever the file is written, by whatever agent (PC or MCU), you would take care to have that application write the file with the CRC attached. If the file happens to be written by some application on the PC that is out of your control then make a utility on the PC that post processes the file and adds the CRC to the end of it. In doing this it may be a good idea for you to also change the .extension name of the file to some private selection that you will use.
