I'm a bit confused. Do you make PCB using silkscreen technique then?
If pdf is wrong size, you are probably printing using 'scale to fit media' or 'fit to printer' or similar option either in your application or in pdf-creating tool options. If you have some kind of pdf creator available, then you CAN configure it to get 1:1 image scale as you would get when printing on your local printer. It is the whole idea of making pdf. Sadly, most of the pdf creating tools defaults to 'scale to fit' instead to 1:1 so it takes a little walk through 'pdf-printer' configuration or application printing settings to get it right.
