You obviously realise the flash goes 'off line' when you program it. So you need to load a block of code into ram to actually do the flash programming, wait until the flash has completed, then return. Have two halves of the flash - one for the bootloader/monitor and one for the app - and make sure you don't erase the bootloader half!
