I take care of disabling interrupts and re-initializing the Stack pointer and all the good stuff when I jump in to the boot loader mode. Will try your advice and get back to you.

What you list will be the same for reset, start and restart, it is all software.

The problem is with the difference between reset and restart which you do not address at all.
